Will the A9L correctly run with a 1999 Explorer TPS, IAC motor, etc?
I put a 1999 Explorer 5.0 in a '66 Mustang. The Explorer harness was butchered, but the pigtails & sensors are present. Instead of modifying the Explorer throttle body to work with the Mustang TPS I want to just use what I have (if the computer can handle it).

The TPS yes it will work
As for the IAC make sure it is a spring to close version. If it is then it will work. I would grab the transfer function out of an explorer IAC. Below is the transfer.
